On this save file: Slot3.nichesave that I started in the version story mode was a thing (0.9?) got kinda mixed up moving to the newest version. I played it during the preview version after the first wave of bug fixes (1.1.1). I didn't touch it again until the official release of the whale island and wings update. What I encountered was an extinct species screen, and then I proceeded to exit to the main island. In the same session, I opened the save file again. I was happy to see all my creatures were there, but the day counter had been reset as well as some genes in the mutation menu (tail, hindlegs, and fertility to be specific). There's probably nothing you can do about it now, but I'm okay with it running normally now, and I thought I'd just let you guys know.
